Make sure that there aren't multiple 3rd party versions of EGJA active in your scenery library. For example, ORBX Vector includes an ABP BGL file (revised airport background polygon) with an elevation of 83 meters and 290 ft. There may be others.

Ok, so it worked but I think the instructions could be clearer:
If I click on "Enable" in fsAerodata after the elevation fix, then it looks like the new file is overwritten by the bad one. When I enable the scenery files directly in P3D (or Addon Organizer in my case) without using Fsaerodata at all, then it works.

1. Disable the fsAerodata(FSAD) database.
2. Copy to Prepar3D main folder, the exe files supplied on this zip distribution, including the files inside MakeRwys.zip. Don't forget to provide administrator permission to the executable files.
3. Run MakeRwys.exe and let generate the list of addons runways.
4. Enable the FSAD database.
5. Open Windows Explorer and go to the directory where the fsAerodata Comms bgl file is stored:
[Your Documents Folder]\fsAerodata Files\Navigation Data\Comms\scenery
6. Drag the bgl file to AdjustElevation.exe
7. After the tool has finished scanning the airports and tweak the elevations, run Prepar3D and check out the results
Steps 4-7 needs to be run every time there is a new cycle

Sorry to be a pain, and apologies if the answer to my query seems obvious, but having not long purchased FSAD I'm a little confused by the terms "Enable" and "Disable" with regard to the elevation correction process.
I can enable and disable FSAD by using the button in the FSAD application window.
I can also enable and disable FSAD as an addon from within P3D.
When you talk about enabling and disabling the FSAD database, to which of the above are you referring?

I ran into this issue with Orbx EGLC today, and has been trawling the net for a solution. Finally found this post after trying to disable the comms file and it would work. Running the process described did not seem to solve the issue though, I still have elevation issues with the airport, and the only way to get it working is to move comms below addon airfields.
Are there plans to make this work without having to run the process in the first post?

This patch is a kind of workaround; it may help in most of the cases but it's not guaranteed it may work always. Unfortunately, the method that Prepar3D had to update comms, approaches,... is broken after 4.5 HF2, and is not working 100% for third-party addons, onyl for default airports. In your case, I would move fsAerodata scenery entries below other addons where you have conflicts.
